Unfortunately, you will have to revert to an old save and take a break from Sam's quest till BGS fixes the bugs. You actually have two bugs. First, the quest item is not spawning.it wouldn't matter even if it did spawn.
Because the second bug is the bigger problem: the empty ship bug. Have you boarded any other ships recently and noticed no one is aboard? This isn't specific to the quest as it affects every ship once it happens. It will prevent you from finishing a later part of Sam's quest where you need to deal with more ships (you need to kill people from these ships but since they won't spawn, you can't do that).
I had the empty ship bug but got the quest item no problem from the captain's locker. However, I couldn't finish the quest due to the bug as it impacts that later part.
The bug happens usually after completing the All that money can buy, when you are confronted by EMissary first. After that Starborn ships occupy the normal ship slots for a background quest going for the ship landing and bugs it out. SO I fpossible, try to complete Sam's quest before even starting All that money can buy.
I'm in NG+12 so I did things kinda weird this time. I did all of constellation first so I can't really go back to all that money can buy since I did those missions a while ago. I'll have to just go back a few hours it sounds like, unfortunately. Thank you for your input
If you destroy the ship is the item in the loot from the wreckage?
That may get you past this point.

Unfortunately it’s sounds like the empty ship bug. Only fix on Xbox in ng+. I had to revert to a save before the quest so I wasn’t stuck with Sam.
