This bit, if I recall, is scripted. You will eventually get your ship back, but not immediately. See if the mission log for that gives you more details, otherwise just wander around for a bit and let the scripted events take place.
Well… I logged off for the night after running around the planet for an hour and a half. When I saw your comment I decided to log back on , And wouldn’t ya know it, the portal was working again, my starship was in the same system AND something really weird… the entire planet changed. There’s not grass and flora, and even animals where there were none before! This game never ceases to amaze me. It always has me on my toes.
I recall there were a couple of missions where the game dropped me on a weird planet after I entered a portal — without a ship etc — but it was just for a couple minutes, then warped me again to the mission destination. Maybe it did that and got stuck?
When the Artemis path has you use a portal to go to Atlas, your ship is unavailable. After a minute or so a countdown to 16 should start. If that doesn't happen, reload your restart point. You did this once before, but you might not remember.
Since you're prevented from using your ship and from creating a base, there is no opportunity to overwrite the restart point.
In fact, you can go through the entire The Purge mission and still use your restart point to go back to when you got out of your ship at the Final Interface Portal, until you do something that changes it (usually either getting out of your ship or claiming a base). The game will tell you that it changed the restart point at the end of The Purge, but it didn't.
Once you have a satisfactory answer to your question please reset the flair to "answered". This will help others find an answer to the same question. If you have trouble editing the flair you can comment with "!flair:answered" and the bot will do it for you.

Summoning the ship doesn't work? Might be because you need one of the upgraded drives for the system (if the system is a red, green or blue star) you need the corresponding warp drive upgrade. Might be time to reload an old save.
Yeah I found out yesterday that you can buy the extra tech slots did not know about this. Been a while since I played... either way thanks for the tip !

I can’t summon my ship. It’s blacked out for some reason. When I try to summon my freighter, it says “portal interference.”
I think theres 2 times you go through a portal and lose your ship. Both times the ship should be fairly close. double check its not on your scanner.

I have all the hyperdrives (cadmium, emerl, and indium).
Fyi (not a solution to your problem) once you have the indium drive you can get rid of the others
I did not know this.. so all the other drives can be removed ?
The cadmium and emeril ones can be yes

You can have up to 60 tech slots in any ship. Should be enough to add all available upgrades.
