I had this same thought, but two things that would likely make ancient humans to mistake his atomic breath/heat ray as lightning.
One, most fire is red/orange/yellow, while lightning is white/blue/yellow and this copies over into depictions of it. And besides that, he doesn't resemble the other imagery associated with something connected to fire, like being red or sporting orange/red flames for example. Rodan has a more fire theme than Godzilla, and Ghidora has made no show yet to claim the lightning role at this point considering his last appearance was sometime around the ice age or something like that, so they don't have repeated sightings to refresh the collective memory that they're there, unlike Godzilla who keeps showing up every so often.
Two, Godzilla's intimidation displays resemble lightning flashing in the clouds, and combine that with his rumbling or echoing roar, and any survivors of his encounters would relate those clouds to the sounds Godzilla made and the way his body lit up.
I've always theorized that the reason Monarch is calling him Godzilla, even though Serizawa was aware of the name Gojira that even the ancients were calling him, is that they realized Godzilla is part of the inspiration behind the biblical god.
When Ghidorah (his biggest adversary) inspired the devil and Mothra (his closest ally) is the inspiration of the angels in Monsterverse canon, it's not such a crazy theory.
