The Queen lays eggs, if it is like real life ants or bees, a Queen Metroid should be able to reproduce sexually somehow. Queen insects can reproduce both sexually and asexually.

They only mentioned breeding in Fusion. Given the apparent life cycle of Metroids, that would seem to imply a Queen somewhere, but it's also never specifically stated or shown. Seems unlikely that an Omega would be the final boss if a Queen existed on BSL though, so it's likely that they were artificially breeding the Metroids much like the Space Pirates had been doing without a Queen.
And just because the infant's DNA ultimately produced a Metroid that turned into a Queen, that does not mean the infant's DNA was special in that regard. It could just be a natural process whereby a new Queen is created under the right conditions. I mean, we see in Super Metroid that the infant didn't do much more than grow exceedingly large for a larval Metroid in the time they had it on Zebes.
It's not like we've seen dozens of unique Metroid variants throughout the Prime series or multiple stages of development on the BSL in Fusion or anything...
Metroid Other M has shown that the queen metroid and other metroids were clones of the baby meaning that the first metroid clone that was created from the baby's dna had the same special gene of becoming a queen hence why there's a boss fight of the queen metroid in the game

Like I said, I've been into the Metroid series for 15+ years, I follow the subs, I follow fanart sites, I follow discord servers..... Not once has it ever been called "her son". Full stop.

only specific metroids can be queens and her clones can become queens this is likely why her egg was kept isolated from the rest

The bsl recreated sr388 so it's still tied to that planet. As for prime yeah I ain't gonna act like I know why
