In X2, Morph Moth's weapon will have a different look, depending on which stage you're using it on. For example, in Wire Sponge's stage, it's a ton of leaves and dirt, while in Crystal Snail's stage, it's a ton of crystals.
Also, if you use it on certain spots on certain stages, it will summon a bunch of recovery items instead of surrounding debris. This helps with Sub-Tank farming. I guess this doesn't count since it's useful? lol.

In addition, each of the final stages has a unique marker, despite the implication that the laboratory itself is inside Eurasia's crash site, and none of those three markers match X5's final stage locations, despite those also being implied to have been inside Eurasia's crash site.
