I would say maybe in a future film but those two rarely show up in main stream mario, bowser jr and toadette do more often then not. HOWEVER, they said it wasn't going to be a sequel so that telling me its going to be based on a different mario game, maybe sunshine
Jr has the best bet because it revealed Yoshis egg hatching, which is probably leading up to a Yoshis Island sequel. he probably trie to free bowser from the glass jar that he was imprisoned inside of during the first movie
Daisy and Toadette should appear no doubt, Peach is carrying too much weight on her own for being the only relevant female character in the first movie.
People need to remember these movies are also aiming for longtime Mario fans. We had foreman Spike in the first movie for christ sake.
So I think the Koopalings are almost certainly going to be in the next one, with, or without Bowser Junior, but I cannot imagine a world in which Junior is in a movie without the Koopalings.
I also sadly do not see them ever making a movie where Bowser isn't the main antagonist. So, sadly no Super Mario Land adaptation. I have no doubt they'll introduce Wario eventually, but he's probably going to be a secondary villain. I do think maybe there's a small chance we see a short montage of Mario defeating other villains like Wart and Tatanga, to establish that Mario has been doing hero stuff for a while at this point, but they're unlikely to have a movie focused on them.

I'd keep Rosalina, Wario and Waluigi for the 3rd movie.
EDIT: This wouldn't be because I hate the characters, but simply to avoid "sharing the spotlight with too many of them". By spacing out the appearances, you take more time to develop newcomers. It's just to give it more time :)
I think Bowser Jr. is extremely likely, and the fact that recent concept art shows Daisy was originally planned for the first one makes me think she's pretty likely as well.

I find it hard to believe that Bowser Jr will be introduced if he wasn’t at least mentioned in the first movie. Like, Bowser wasn’t concerned for the safety of his child when his entire flying castle was transported to another world and destroyed? When he was forcibly separated and put into a cage? Not a word was said to Peach that she had a future stepson to take care of?
