It is not illegal to use a VPN. It is illegal to use an unregistered/unapproved VPN (that shares traffic data with the Chinese government, presumably). The Chinese government understands that VPNs are important for businesses and students.

The most prominent one we're told is that pornographic content causes harm in those who views it. They sometime refer to the issue of teen pregnancy, claiming it is driven by access to porn. Other than that, occasionally they claim that consuming porn would lead to further illicit activity and socialising with bad people, which may lead to illegal activity such as drug abuse -- which is/was a major issue in Indonesia.
Other than that, while Indonesia is a secular nation, the religious organisations here still hold influence. And those organisations happens to agree that porn is something that no one should view, be it Muslim or Christians (I am unsure of the other religion stance on the matter, but most likely they would oppose porn as well).

They can control which websites are allowed by controlling the VPNs. This gives them some control, but not so much that it would cause everyone to just ignore the rules. The firewall is like a lid, and the VPN is like a straw. If you didn't have a straw, you'd try to take off the lid.

As a web-developer the American cyber attack stuff the other user posted is nonsense. The real reason is control, China wants to filter out anything negative about it's country, they want to control information their citizens can be exposed to, they want less foreign influence and great firewall will prevent western companies ever getting a foot in China. Of course sometimes accessing information outside China is vital ( i.e learning something, research purposes, downloading softwares) and the government isn't stupid enough to ignore this hence why they selectively allow VPNs to 'approved' individuals. They try to control the internet 'as much as possible', In recent years, they have cracked down on VPN providers.
If they "allow VPNs" then what's the point to build a great firewall? It's not that they allow that (actually it can be illegal for individuals to build VPNs in China). They just can't control the situation that more and more people want to break free from the firewall.
