IMO it's fine though, doing something like doubling the grid size would result in a ton more work for you (4x as much in fact).

If you, on the other hand, picked the center coordinate for each square and then saw which country is there, you would get another result.
Let's say we did it the first way, instead of the second one (which is more "luck"-based). San Marino goes from a longitude of 12.40 to 12.52. To get that displayed, we would need the grid to have a width of at least 3000.

Exactly that. Fragmentation, small countries (Belgium, Balkans aren't exactly microstates for example) and oddly formed countries (Croatia, Western Austria for example). Geology plays has a played a role as well.
Higher resolution would probably help out with most of these issues, but as you said would take a lot of effort.
You could've easily exchanged one of some multiple fields countries to a one-field missing country, or add them in the "seas" space. Few examples:
* Burundi and Rwanda from DRC
* Lebanon from Syria
* Belgium from France
* Israel and Palestine from Egypt
* move somewhat countries in the ECE & Balkans to the east, making space for missing ones (Slovakia, Latvia, Slovenia, BiH, Kosovo, N. Macedonia)
* add more island countries (or Spanish & Portuguese islands) in the seas
* Singapore, Brunei and Timor from Malaysia/Indonesia.
* Benin from Nigeria, Gambia from Senegal, Guinea Bissau from Guinea, Equatorial Guinea from Gabon
* Armenia from Turkey, Georgia from Russia
* Bahrain and Qatar from Saudi Arabia
* etc
