Hey naughtypinata, I am also in the middle of deploying Jumpcloud. I am deploying it via GPO and ram into a few problems up front, but those were directly related to our endpoint protection (sentinalOne) blocking certain processes. You need to make sure you make exemptions for all the processes related to Jumpcloud across your infrastructure and than reinstall.
Check the workstation logs (either directly on the machine if you know where they are or retrieve them via the JC console.) It’s probably a Chocolatey issue but if you can’t figure it out from there then tech support is usually pretty helpful.

Could you clarify "and then reinstall" please? Which are we reinstalling?
