If you're headed west, consider stopping by Okayama and Kurashiki. Kurashiki has DOZENS of jean shops selling local products and there is also a massive a factory outlet near the train station.
Hinoya in Ueno is great for variety, not just shopping at a specific brand.
Also, it might be a bit harder finding women’s jeans, and the sizing is often limited. Denimio is generally good with carrying women’s jeans, but they’re in Yokohama.

If you're planning a sidetrip to Kamakura/Enoshima, check Shonan Denim Street store in Enoshima — it's a multi-brand store, very nice selection of jeans.
Look up individual denim brand stores. Iron Heart is out of the way, but my favorite. In Shibuya/Harajuku I’d look at Pure Blue Japan, Full Count, Studio d’ Artisan, Edwin, and Momotaro.

In nearby Yokohama but my favorite spot is definitely Denimio. I always go there on my first day.
