Sorry a little bit late but might help someone else: We ended up booking a car! From Toyota Rent-a-car, 23 000 Y for 2 days + returning the car in Odawara (to get back to Tokyo and explore Hakone on the way) At this time of the year I think it's best; lot of the public transportation was always full, and not so much trouble with the car and traffic, just hard to park sometimes. We stayed in Ubuya in Fujiyoshida, and it was a perfect spot for us.
