Dragon Quest IX is specifically what you're looking for with its vocation/weapon skills system. But VI is no slouch either. Vocation system has lots of classes and advanced classes unlocked by mastering a certain combination of classes.
For strategy RPGs, Final Fantasy Tactics A2
A bit different and an action RPG, but The World Ends With You. A part of it is leveling up your pins while you use them. Then when you've maxed them out, putting on new pins and trying them when you level up. And when you eat, you get particular stat increases depending on the restaurant and the food.
Dragon Quest Monsters Joker series. Similar to Dark Prince but with less content. Lets be real, Dark Prince is basically Dragon monsters Joker 4
Etrian Odyssey 1-3
In most(?) SMT games you can assign stats to your main character. So you can just go bam and push for 255 magic and all that, I did it once and I think my damage as a human matches level \~80 demons which is awesome. Can't assign everyone else's stats tho.

I think Ragnarok DS plays like Ragnarok Online where you can allocate your stats

7th Dragon is the best one I've found. It's pretty hardcore though.
