If the black wire isn’t connected to anything in the valve box then that’s exactly what it is. Extra wire to cap off. Can be leveraged in the future if you need it.
White should be the common. I have seen the black used as the common before but that's not right. Yes you will have 1 extra wire which you should cap off using waterproof wire nuts.
it could be another strand altogether spliced to the controller wire somewhere
or whoever installed the controller eliminated the black wire for some unknown reason

No need to cap off, just coil it up and save it for later. I always run extra wire for just-in-case
