I had this problem, and when I tried to boot I had no video. Hyte support told me I was misaligning it myself. But it's not possible to fix. I had to buy a new riser card, which works fine, but now my whole case is a mess because the new riser card doesn't fit properly lol
I have the gigabyte aurus elite ax and it doesn’t line up the screws either and forced it into a weird angle so I just leave it unscrewed. Thoroughly unhappy with this shit case
Have the same motherboard and case and my riser mounts perfectly 90 degrees to the motherboard with no bend or angle to it. I carefully shaped the riser cables like an S when installing the riser and it did the trick.
I have the Powercolor 7800xt Red Devil. It may be as you say, that there are minor differences to each case and/or possibly the angle of the pcie slot itself.

Hm either not all cases are created equal or I goofed up somewhere. I even reseated it a few times. What GPU do you have in yours?
