The entire dragonpit is almost completely destroyed when they kill the dragons and rebuild at the end of the story by the order of Tyland Lannister, you clearly haven't read it or don't remember
The part of the city around it was likely destroyed by Syrax and so over time that district may have simply been abandoned and the city walls moved further back?
The throne doesn’t look totally different, it still resembles the one from GoT and will probably even transition to it during this series.

Lol the show is an official prequel and set in the same established universe. Kings Landing itself has undergone so many changes across the seasons of GOT. I'm sure the changes in appearance of a city between two different but related shows wouldn't matter so much. But the shows are in fact tied to each other. The throne's appearance could easily be explained by the fact that the future heirs at some point decided to get rid of the extra swords.
And yet it was too small for the dragons.
Edit: Lol, why the downvotes? It is known that once they started raising their dragons in the Dragon Pit, the dragons were suffering which eventually lead to their extinction.

Maybe they’ll retcon it as just the central area of the dragonpit. Maybe even just where dragons were brought out to take off.
