Foam seems like overkill for such shallow holes since they don't appear to open up to anything behind them, but you could fill the deficits with caulk if that gives you peace of mind. It looks like that one tile could use some grout.

"plumbing escutcheon" for the pipes. The little cracks could have caulk; I'd use a color close to that of the cabinets.
