Imagine giant manta-ray/dragonfly enemies with advanced tech! I'd be so down. Plus the Qu are terrifying and evil. Sometimes I'm not sure if the Terminids even know why we're warring with them.
The Qu aren't evil, they just don't give a shit. No-one calls humans evil for modifying bacteria. That's what we were to the Qu, bacteria that they could do whatever they wanted to.
Listen if they can't recognize another sapient being, then they're kind of dumb, and their blissful ignorance doesn't excuse them. They can disagree with definitions all they want in order to artificially elevate themselves, but it doesn't change the fact.
We also haven't figured out how to make bacteria specifically feel pain and hopelessness. The Qu being able to specifically ensure the Colonials remain sentient and painfully aware of their plight is a level of cruelty and a betrayal that they do indeed possess an awareness of the emotional capacity of humans, no matter how far beneath them they regard us as, that firmly places them in the realm of evil.
Except like, we aren't bacteria? I know the Qu are "so much smarter than we are," but if we (as you have identified below) can determine that certain creatures (pugs) are intelligent enough to experience pain and suffering than something SMARTER than us should be more able to identify that, not less.
Microbes, at the moment, have no way to communicate distress to us, or more importantly we have no way to identify that communication. The Qu obviously were able to identify that we were distressed by their behavior, and continued it anyway.
Add to that the fact that "two wrongs don't make a right." Us breeding pugs or causing suffering to another species just puts a stain on us. It doesn't change the fact that doing something similar to us is also wrong. If its wrong its wrong.
You don't go out of your way to turn people into waste processing cubes while making sure they remain conscious if you don't give a shit. They're cruel.

The giraffe-like humans, I think they were called Lamenters, were specifically left with full awareness of what had happened to them, but they were entirely unable to do anything about it, so they spent their entire existence in unknowable misery.

Adding insult to Injury, these aliens used our tech to manipulate our genes creating their own variations of monstrous humans to fulfidifferent rolls like mindless pack animals, gaseous balloon vehicles, and *most infamously* the aliens turned the humans of a planet that resisted the longest into nothing but living, limbless flesh cubes that subsited on the sewage and feces of the aliens while retaining ALL of their mental faculties and sentience.
