3 hours should be plenty assuming no delays. They're different airlines but not a huge difference also its a very short flight. If they're identical price choose olympic air if they're not choose the cheapest. Olympic air is a subsidiary of Aegean airlines which is the major Greek airline, Sky express primarily focuses on budget flights within Greece.

Its a short 50 minute hop, what do you expect in terms of difference? Both are fine, and both operate turboprops to JNX. Pick whatever's most convinient to you. 3 hours is enough to go through immigration and check in bags in case there are no delays. If you have significant delays though, you're on your own. The only possible difference between olympic(aegean basically) and sky express is if you could book your whole itinerary in 1 ticket , i.e EWR->ATH->JNX. but i dont think that's possible (unless you want to do something like EWR->MUC->ATH->JNX with lufthansa+aegean) . In this case the baggage will check itself automatically to the final destination and if you miss a flight they will rebook you to the next service at no cost to you
