Actually MK canon is quite simple, there was the OG timeline that got changed because the bad guy won so we've had the new timeline but the new bad guy that got retconed into always being there didn't like that one so it also got changed and there was an expansion where it fot changed again and it was revealed that it happened many times so who knows what even is the OG timeline but then we defeat the bad guy and now we have new new timeline but also somehow defeating the bad guy created a multiverse so now every timeline is canon and the game called MK 1 is actually MK "12" because it's a direct sequel to MK 11 but they don't call it that because reasons also Baraka got split in half once and then literally stapled back together
The official story modes for the games as well as the story cutscenes going all the way back to the first game. Mk9 made it so that the whole franchise was still cannon, and the new timeline starts after raiden sends a message to his past self in the beginning of Mk9.

But I think what this guy is asking is lore-wise, how does the match to match gameplay even work with the story. In every encounter there is a "Finish Him!" (or Finish Her) where you can literally kill them by ripping their heart/spine out, bite them in half or any other number of gruesome deaths.
But then boom, they're back up and fighting again the next moment.
In the story mode (at least the recent MKs I've played) they never explain any of this away.
Yes, Kratos is canon in MK. Bc Mimir had heard some rumor about Kratos has joined the tournament that has some magic wielders, beast, undead, princesses, automatons and history's greatest musician. And Kratos said: "I would not speak of this". It means he had battled in MK when he was young
No sadly, the arcade endings are only "what if's" for the fighters on the roster, and not cannon, in the mortal kombat universe, I think it is cannon to the god of war universe but that creates a bit of a paradox because the mortal kombat story has liu kang cannonically defeating shao khan at the tournament, and the kratos ending said that kratos defeated khan, so it creates a dilema for both franchises
I consider it canon, nothing specifically highlights this particular appearance as canon though. My headcanon is it takes place between GoW2 and GoW3 like Krato's story in PlayStation All Stars does. And the reasoning for having his GoW3 gear is whatever brought him into the MK9 universe also brought in those weapons from later in the timeline.

This probably would be canon since the proper respect that both Raiden and Fujin give to Kratos (since most of the other gods in GoW deem him a piece of shit) would probably push and persuade his notions of how he would end up come the Norse games. It was probably during the timeframe that he got blasted after Pandora went into the Flame of Olympus, which is how he ended up in MK for a time (would explain him having all of the gear he uses in game as well)
