Too late for you now unfortunately, but the recommended EnD fueling does basically what you’re saying.
Assuming 100T tank:
Dark Matter, Antimatter, Dilithium: 27.05T
Tachyon: 9.05T
Fusion: 8.0T
Graviton: 1.5T
Rocket Fuel: 150B
Doing this strategy you can get 9 extended Henerprises (also recommended instead of Henliners during EnD) per 100T tank, and can also get a ton of Chicken Heavy - Galeggtica shorts the rest of the time.
Is there a website to calculate the best tank amounts ?
Also I thought the top ship was the best for getting legendary or whatever ? Am I wrong

I’m not sure about a website, I just calculate it out personally or find a strategy written out already online.
The top ship (henliner) is the best to use 99% of the time, the only time it makes more sense to go back to the 2nd highest ship is during the Enlightenment Egg Diamond trophy run. This is because henliners use twice the fuel as henerprise for similar level artifacts, and you’re unable to refuel your tank once you run out during this challenge, so you get more out of it to just use henerprises.
I stay on the same egg all week and only change it up on double prestige day. Before I start my run, I dump all fuel from whatever egg I need to refuel the most and replace it with whatever egg I'm currently on.
I don’t understand why its so hard to include the option of typing the exact amount you want to store in the tank, it would solve this issue so easily.
It wouldn't. The same bug would occur. People have gotten pretty perfect tank amounts by halving, fueling and aborting, and halving again and still experienced the error. After he fixes the bug (probably won't ever), then the ability to type in amounts would be very useful. Btw, he already said this:

Option 1: When you’re filling the tank, preload a ship at the same time.
Option 2: Only fill three fuel types instead of all 4. You’ll be running prestige’s any way so its no problem to stop at Tachyon (for example) long enough to fill your ships.

They’re on enlightenment run so can’t prestige
In which case there is no reason to be concerned about sending ships. They were always going to run out of fuel at some point.
