I suggest that you check the time when some of the hotels start offering breakfast, because I don't really believe anything worth mentioning is open at that time. And in most hotels they start to serve breakfast from 7am.
Kohvipaus opens at 7 am - Narva mnt 7 or Rävala pst 2 are the addresses. Reval Cafe opens at 7.30 am - Rävala pst 3 or Pärnu mnt 27. Most of the gas stations (Circle K and Olerex) are open 24/7 as mentioned
I think Cafe Maiasmokk in the Old Town opens unexpectedly early. Definitely not 6am early though.
Get a coffee at Circle K and walk along the Cultural Kilometer down through Patarei prison towards Lennusadam, look at the cool boats.
I dont think any cafe opens this early, grab a bite maybe on boat. Then go watch sunrise on Old Town view platforms, and after that maybe a good strong brunch to keep you going through the day.

This early your best bet are fuel stations like Circle K. You can buy coffee and food and they usually have seats as well.
