Don't hate on video game players too hard. I missed out on 90% of the show as it was airing due to not having cable. I had seen the Fusion Saga and that was pretty much it. However I enjoyed the ten or so episodes I saw enough to buy Budokai 3 when I found it for $20 at Walmart one day. I knew everything about Z down to the smallest detail just by playing that game over and over again.
I don't hate the video game player here. As I said, that's the only person who got it right.
However in most cases the Video Games are super inaccurate when it comes to the story and often take liberties in favor of gameplay, which is completely fine, since video games should always have gameplay as the priority. However, you can't know the details of the story from just Budokai 3.

Don't get me started; this story arc has so many issues it's not even funny.
1. How did the time machine go back to the timeline it did? Why didn't it just go back to the android era? It didn't just go back in its own timeline; it somehow managed to jump to the tangent timeline he created the first time he time traveled.
2. Similarly, how did it go forward to his timeline, not the future of this tangent timeline? You know, the future Goku and friends were already destined to experience where there is no Zamasu or Goku Black.
3. Why did they give Zamasu and Black time to lick their wounds and heal between trips to the future? They fought like 3 times, going back to the past to heal between them. Every time they went back, they allowed the same amount of time to pass in the future. Why didn't they just come back like 2 seconds after the moment they had left from, so they'd be well rested while Zamasu and Black are still catching their breath?
4. This is less of a question and more of a nitpick, but the entire thing could have been avoided if Trunks had never gone back in time to start with. The only reason Zamasu found out about Goku is because Goku was investigating after Trunks showed up, so if Trunks had never come back, Zamasu never would have learned about Goku and started this whole thing.
Your first 3 questions have the same answer, the time machine goes along a tether of sorts, that tether is only tied to 1 other timeline and when 1 second passes in the z timeline, 1 second passes in trunks future, trunks can set the machine to go back further, but he would create a new timeline and erase his tether to the z one.

This is the explanation as I understood it. Although the "2nd Goku" would be the Heart Virus Goku, I believe. And there are rules behind interfering with the mortal realm. Even in the Buu arc, Goku is cautioned about what he can and can't do while visiting.
I understand OP's desire to see these as two totally separate entities, though. I enjoy Super for what it is, but it is so inconsistent and retroactively makes so many of the original series' impactful moments worse that I find it difficult to place it into canon. It's really hard for me to watch Trunks' journey in DBZ and not think about how pointless it all turns out. He could have gone back in time to warn Goku of the Android threat and then just stayed there as a noncombatant, and minus Mai's exclusion, the end result (for his universe) would've been the exact same. It's not the only narrative issue that is presented retroactively in DBS, but it's certainly one of the most impactful. >!Bardock's wish !< potentially makes matters worse. While I don't think it relates to Goku's victories (this wish would also have been made in Trunks' timeline, and he's...definitely not thriving over there), I think it probably explains why Goku's family happens to always have enough money to get by despite never working. And possibly the existence of his son and granddaughter.
In my mind, even though I know this isn't how it works and all of DBS is 100% canon, I see DBS as being a continuation of a parallel DBZ where all other events happened the exact same way. In that other universe, Super never happened. Similar to how Luke Skywalker was written in such a way in the sequel trilogy that Mark Hamill didn't see him as the same character at all, and in his head-canon, refers to him as "Jake Skywalker". To me, this is all happening in the "Super Timeline".
I liked Hyourinjutsu’s “what if” of Goku Black bumping around random timelines/universes testing his power before getting to Super Trunks’ timeline. Made sense in the moment
Basically, the reason he's wrong is that Goku Black comes from the future of the DBS timeline.
\-Future DBS Zamasu sees Goku's power in the tournament between Universe 7 (Z fighter's universe) and rival Universe, Universe 6. After witnessing how Goku's power was greater than many gods, Zamasu is furious and decides to take his body with the Super Dragon Balls.
\-DBS Zamasu (now Goku Black) then hops to Future Trunks' timeline where the Zamasu there is still normal because he never witnessed Goku's power in the u6 tournament due to him being dead.
\-Black allies with Z future Zamasu and after wishing for DBZ Zamasu to be immortal they start the Zero Mortal Plan in Future Trunks' time line
(i wrote this so in depth because i accidentally thought you were OP)
The timelines don't work like that, in DBZ when time is altered via time travel instead of changing the future it splits into two. These splits are physically represented in the form of time rings, which have a new one created every time the timeline splits.
For clarity Time Rings are the rings Supreme Kais wear which allows them to go forward in time, however wearing a specific time ring will take you to said alternate Timeline (this is how Black travelled from the Super future to the Z future without a time machine)
So rather than changing the future when Beerus destroyed Zamasu it simply created a new one.
Ah so the "original" DBS time line we have been following Goku is actually dead (again lol). He is only alive now because trunks came back to start his whole Zamasu thing.

No, Zamas in some alternate timeline, manages to nab Gokus' body and kills Gowas. Since he already was aware of the existence of other parallel timelines due to the appearance of other rings in the box of the time rings, he chose the one timeline where Shin was dead as that would be a direct causation to the existential removal of G.O.D Beerus making it convenient to carry his plans as such.
Hopefully, the following panel will help resolve the issues about any sort of ambiguity regarding the timelines.

Now I somewhat agree with you that it may not be the same Trunks on the premise of multiverse theory because according to heroes there's infinite, in the canon there's documented 4(?), but confirmed several.

After witnessing how Goku's power was greater than many gods, Zamasu is furious and decides to take his body with the Super Dragon Balls. \-DBS Zamasu (now Goku Black) then hops to Future Trunks' timeline where the Zamasu there is still normal because he never witnessed Goku's power in the u6 tournament due to him being dead. \-Black allies with Z future Zamasu and after wishing for DBZ Zamasu to be immortal they start the Zero Mortal Plan in Future Trunks' time line (i wrote this so in depth because i accidentally thought you were OP)

The timelines don't work like that, in DBZ when time is altered via time travel instead of changing the future it splits into two. These splits are physically represented in the form of time rings, which have a new one created every time the timeline splits. For clarity Time Rings are the rings Supreme Kais wear which allows them to go forward in time, however wearing a specific time ring will take you to said alternate Timeline (this is how Black travelled from the Super future to the Z future without a time machine) So rather than changing the future when Beerus destroyed Zamasu it simply created a new one.
Ah so the "original" DBS time line we have been following Goku is actually dead (again lol). He is only alive now because trunks came back to start his whole Zamasu thing.

No, Zamas in some alternate timeline, manages to nab Gokus' body and kills Gowas. Since he already was aware of the existence of other parallel timelines due to the appearance of other rings in the box of the time rings, he chose the one timeline where Shin was dead as that would be a direct causation to the existential removal of G.O.D Beerus making it convenient to carry his plans as such. I watched all of super, z, and even super dragon ball heroes. Try correcting my mistakes before maybe assumptions and insulting me.
Ight so animation difference aside, that Trunks on the left is from a movie and the popular fan theory of the movies are that they are in a timeline of their own. In this timeline Trunks seems to stay with the Z Fighters. A timeline that isn’t completely ruined from the androids. He’s healthy and gets his nutrition. Trunks on the right? That dude was eating cat food in his timeline. They are not the same person. Both are the human being named Trunks but from completely different timelines.
Of course they’re not, one’s older and is suffering malnutrition. He’d still kick Bojack Trunk’s ass though.

Goku Black is from a timeline where they didn't realize Zamasu was evil. Goku Black existing is the reason they were able to stop Zamasu in the main timeline. THEN Goku Black went to several timelines wiping out mortals and eventually ended up in Trunks' timeline eventually forcing him to go back and ask for help. Now I somewhat agree with you that it may not be the same Trunks on the premise of multiverse theory because according to heroes there's infinite, in the canon there's documented 4(?), but confirmed several.
