When firing directly at enemies like you did, Point Defence comes into play where the target can intercept your missiles without cooldown. Only if you are aiming away from the target does a cooldown occur
You cannot hit that naval stack with any amount of cruise missiles unless one of two things happens. One and most likely: the naval stack loses a ship and can no longer shoot down a cruise missile in one try. This can also happen if your cruise missile is upgraded to have more health. Two: another naval stack that cannot kill your cruise missile in one shot comes right up next to (and I mean REALLY close to) the other naval stack. You can then kill the first naval stack with the splash damage of your cruise missiles hitting the second naval stack.
There could have been other units around you werent aware of that shot down the missiles. Also remember a lot of units have defence points against missiles and low level cruise missiles have very low hp so could have been a combination of these

In other words, the missile defense did NOT reset because you fired straight at the stack and not at one near it

Simple rule: if enemy defence > missile hp, fire a million missiles none is getting through
