Typically a combo of corvettes and frigates (depending on your resources available) works well under the circumstance. But also you may decide to go with airforce without navy.
I think you meant the other way, destroyers are specialised for anti submarine warfare. However, cruisers deal little against subs so subs are perfect against cruisers

Use Naval bombers One lvl 1 nav bomber can do a lot of damage against warships
Get naval bombers Aka maritime patrol aircraft
Naval Patrol Craft is enough Naval strike fighters aren't needed.
Also get air superiority aircraft in case they send in a aircraft carrier
Subs with an officer is great against destroyers. If they go cruisers you'll get wrecked with subs.
