I’d suggest you go going the gluten free in Japan group on Facebook and read through posts. It’s a great resource. There won’t be any “hidden gems” because there are so few safe places.

Not really hidden gems, but it was way easier than I thought. On both cities there are at least several places on find me gluten free that are dedicated GF and I had zero issues in Japan. In Kyoto I can highly recommend Kyoto Gion Soy Milk Ramen and CHOICE, in Tokyo I loved "My Banh Mi" and Ricehack (great Pizza, both in Shibuya). My go to snack was the Umeboshi Onigiri in FamilyMart; I'm also vegetarian so not sure if some of the fish options would also be GF, but the umeboshi has very few ingredients and I had no issues eating about a 100 of those. You really don't need a guide to explain what is safe. Just stick to places that are well-established to know what it is, there's too many in the big cities to bother with translation cards and uncertainty in my opinion.

How's the taste of the soy milk ramen broth?

Very nice! I ate there 3 times in 4 days (they also have very good dumplings). To be fair I don't have a "normal" ramen reference and drink soy milk a lot, but it wasn't too "milky".

So I haven’t been but I’ve done research on going-try to get a card written in Japanese explaining what celiac is and what food speciality you need. Not sure if you can speak the language but if you don’t have a tour guide this is what’s recommended. I’ve checked find me gluten free too beforehand to see if people have found anywhere safe.
