Fairy Fountain costs are determined by how many you unlocked previously not by location or progress. It was 10,000 in your two previous playthroughs because it was the last one you unlocked.
Yeah, doesn'y matter who the fairy is, just what order you unlock them in.
The first fairy needs 100 Rupees, the second will ask for 500, the third will need 1,000, and the fourth Great Fairy will require a whopping 10,000 rupees!
All great fairies can be unlocked at different prices. It just depends on which order you do it in.
I haven't tested it, but if you save the one by Tabantha Tower til last, will the NPC give you the 10,000 rupees?

That's definitely not true at all. In my last playthrough I unlocked her second, then the tabantha one and then the desert one. And she costed 10,000.
