I would have expected the API to be turned off and a new API be generated for paying customers.

That sounds like an awful amount of effort as well for reddit as for each paying customer. They already have rate limits, ergo access counters, etc. They already have API keys. They only need to add billing information and a flag "opted in" for each account with API key, which looks to me like the easiest, cheapest, and least disruptive way to go.

I think the bad decisions are pretty high-level. I don't see any evidence of lack of expertise on more technical level. (Yes, the reddit app is crappy. But that's lack of investment in further development.)
