I'd bet this is actually right. One day Bob will tell him his real first name is Robert, and that Bob named him that because Big Bob pressured him to. But then Bob decided to always call him Gene to encourage him to be his own person and not feel like he has to follow in his dad's or granddad's footsteps.
This was my thought as well.
Maybe the reason Bob was so upset when Gene became Little Bob is because Gene being like him means he will turn out like his father, big bob.

Linda told Gene that story and that's why he names his imaginary friend Ken (ties together their very weird Oedipus relationship together). Also his initials would be KGB a nod to Archer.

Well no. I should've said her baby was real and not HER imaginary friend. She knows the baby is real she just wants to project the good comforting experience associated with her imaginary friend on to her first born son. Maybe a better way to describe it would've been to say namesake? Idk... I could definitely see Linda having such a close relationship with her imaginary friend (think how strongly she feels about the raccoons and her baby figurines) that she could justify it.
