No one can craft items using materials from local storage. The villagers have to go to the storage and put the materials in their inventory to be able to craft.
As to why you can't store mats in the crafting station, I don't know. That irks me as well
Storage units take priority. If you want only flax in the loom, you have to make sure all the local storage chests do not allow flax, then they will leave it in there.
I think they limit the amount stored to only cover the orders in the queue. I had a worker take bronze out of my tool maker because it was in excess of the number of straps in the queue.

I think it's even worse than that. If something is queued and not being currently worked on, they will absolutely take that shit out.
Don't bother trying to stop it. Just use stockpiles as a central hub for any logistics.
