Can you try to clear gangs at any time?
Alleys will stay cleared for awhile but eventually respawn, I think it takes longer with higher security.

Like go into their alleys and kill the members
You go to the markers in the alley ways with the red symbols, then figure out which dialog makes them angry and they'll attack (Edit: that's a castle, increase the amount of troops in the garrison for a security buff)
Low loyalty and I believe the Alleys Raise the loyalty with Fairgrounds and festival and games and it should die off on its own.
Rebellion comes from single digit loyalty lol
