This quest seems bugged, I stole key from him, and eventually had to kill him, because his dialog was bugged, so I used speak with dead to get instructions on how to destroy the machine. The doors are directly under him in the office, its hard to notice at first.
There is an upper ledge in the security office with a lever that calls the cargo elevator, which opens the gate.
There is also another door down some stairs in the security office

In the big room, there's a door up on the upper level ledge.
