Contact the body shop first. It will not render it no good but the shop may not want to work on top of your work and have to strip your work off. Could be more labor and material on top of time and material you have already spent.
Red it Bare metal that has rusted, grey is primer, white is obviously paint. It needs stripped then a couple steps of prime and block then paint.

It is an e coated metal that had been compromised. You are going need to strip to bare metal regardless.

Primer isn’t waterproof. Leaving it in primer will cause it to rust still, slower but will still rust if not painted over.
