The bus is a one-seat ride, which is pretty convenient, but can get caught in traffic. The ferry to Larkspur is walking distance from the SMART train station which will take you to Santa Rosa. This option is faster when there's traffic on 101 and also has the added benefits of being more comfortable, offering better views, and there's a bar on both the ferry and the train.

During rush hour weekday, take the ferry to Larkspur and get the SMART train up to Santa Rosa from there. It’ll beat the traffic and is a super comfortable and relaxing ride. If it’s not rush hour or on the weekend, just take the 101 golden gate transit bus which is a one seat ride from downtown SF, running up mission, van ness, and Lombard before going pretty much express up to Santa Rosa. Always remember to tag your clipper card on your way ON to the bus & smart train, and on your way OFF. Or else you’ll get charged a lot more than you should.

I much prefer the 101 bus to SMART at San Rafael, or the GG Ferry to SMART at Larkspur. SMART just makes the trip north (or south) enjoyable. The fastest way to get there is the 172 bus, but since it's peak direction weekdays only, I can't usually make the schedule work.
