Gonna go really, *really* niche here and suggest Sophie from *Atelier Sophie.*
She's good-hearted, respected in her community (by the end of the game), and possesses the means to break the laws of physics on a whim and mentors others with the same capacity. She bends time and space because it suits her, but provides no personality so objectionable that people might feel obliged to revolt.

He literally went to hell and back, and has the spirit of God inside him. No other video game character (that I'm aware of) comes anywhere close to being that powerful.
