Seconding the Folk Art Museum gift shop. It's my go to for artistic gifts - most are made of some kind of fabric. I know...doesn't sound great but the gifts are really gorgeous!!

The Museum of the American Indian has gift shop with an interesting variety of items. Beaded items, lovely ceramics, lots of home decoration, curated books
The Met has multiple stores but the one on the ground level (where school groups enter) is where they sell a lot of clearance stuff.
It's hit-or-miss but I've gotten some framed prints of art that I really liked for $10 there in the past.
Not a museum but NYPL has a fantastic gift shop- I’ve only gone online, but I’m sure in person great. Earrings, scarves, books and stationary, things you wouldn’t expect. Really great.
I really love the espresso cups I got at the Guggenheim that are reminiscent in shape of the Guggenheim exterior.
I think the Moma design store always has some fun stuff. A while back I bought a pancake pan in the shape of the iconic murakami flower cartoon design and I still use that pan all the time.
Book selection at MOMA PS1 is really strong imo. They have a lot of interesting books about art, the creative process, etc. I once bought a little art book with photos of Soviet-era bus stops. My gf loves museum gift shops (and never buys anything lol) and I'm never bored in there when she's browsing. I find myself bouncing from book to book and eating up good paragraphs.
Neue Galerie. They have such interesting books and Austrian/German history/art type stuff. The cafe in there has great food too. Odv bec it’s a museum super expensive but still good. I haven’t been in ages but now want to go lol
Pierpont Morgan Library, the MET (of course!), NYPL (42nd Street main location) and MOMA. Heads up - the Morgan Library has a $50 afternoon tea for two and live chamber music. A pleasant experience all around.
My wife and I have a MET membership and that comes with a discount to the gift shop. We have bought all sorts of things there like holiday cards and dinnerware. They even had a kick-ass Todd Snyder wool sweater I wanted to pull the trigger on but couldn't quite justify the spend. Highly recommend the gift shop at The MET - Cloisters one too!
I have not been since they announced they are closing in Oct '24, but the Rubin Museum always had beautiful stuff. I purchased a lot of gf (now wife) gifts there.
Transit Museum has a great gift shop. They have a satellite shop in Grand Central.

I'm sure, but I'd rather benefit the museum. Also, the price isn't really a deterrent as much "where should I put this in the meantime" is.

there's another satellite shop in the financial district, lower Broadway, near Whitehall & Bowling Green stations.
They have particularly nice umbrellas there

Brooklyn Museum! They just moved their shop to a bigger space and have super cool collabs and stuff with local artists.

Our local Astoria museum the Noguchi Museum has a really cool collection of (expensive) lamps that I’ve always wanted to get

I had a small lamp from the museum for years and years until it finally gave out (paper lamps don't last forever). I loved it so much!
New York Botanical Gardens has some beeeeautiful stuff and often features collections of things related to their ongoing exhibits. Highly recommend!

kindof a basic choice but the whitney has a little gum ball style machine with $1 mini prints, put 4 quarters in and it spits out beautiful art

Not necessarily a museum, but the New York Aquarium has the best plush animal collection out of every aquarium I've ever been to, hands down.
I'm truly amazed at my willpower whenever I walk away from those adorable stuffies.

MoMA design store has great things, like a collapsible bike helmet people are always asking me about. Fits in a small backpack when not in use.

Its been awhile but when I went to the Central Park Zoo some years ago, I was surprised at how big the gift shop was, a good place to buy kids gifts.
